Does it matter how the climate controls are set in the car when you use the remote heat/cool/defrost remote control functions?

It does not. The remote overrides the dial settings and provides three distinct pre-conditioning modes based on the mode you select. I personally run HEAT for about 5 minutes to pre-heat the liquid coolant loop used for the heater, and then switch to Defrost to heat the cabin much more effectively.
